As long as we're organizing things conceptually, how about:

doc/emacs  --->  ide/emacs
doc/mlton.spec  --->  packages/rpm/mlton.spec
debian  --->  packages/debian
freebsd  --->  packages/freebsd
doc/cmcat  --->  utils/cmcat
doc/cm2mlb  --->  utils/cm2mlb
